Various NPCs around the lobby will dish out gems as you simply see and enjoy more of the game. Genas by the Like pylon will give you gems for every new unit you unlock, and Okabu in the stage select room awards gems as you unlock the index pages of more enemies.
Enemy index pages aren’t unlocked simply by encountering a new unit. Each kill of said enemy has a slight chance to unlock the compendium pages. For bosses, that means likely running their stage multiple times.
